I think we should provide a list of backwards incompatible changes with the next release, including any alternatives of the changed/removed features. For example:

• Removed simdb database clear, use simdb sim delete --all instead.

You could create such a list afterwards, but perhaps it's less effort to describe these changes directly with the Pull Request?

Fully agree, even if we later re-organize the documentation, it's probably better to add now so we don't forget it. Please add this note in the doc @Yannicked (or a dedicated section somewhere).
