It would be great if after a first pass to call peaks the resultant shadows could be removed by matching raw reads ending at the presumed peak with their other end and scaling that end by a factor to remove the shadow. Jean's script does something similar to this but in matlab. Thanks to @jxmavs for suggesting this feature + discussing.
