Stop Dependabot PRs failing CI for structural reasons - #228
check_runtime_pins.py --fix rewrites offenders to ~= the version uv.lock resolves.
New dependabot-pins.yml applies it to Dependabot PRs and re-locks:
repin job: no secret, uv lock --no-build, uploads the diff.
push job: git only, hooks off; refuses a patch that changes anything but pyproject.toml / uv.lock (status + --summary, so renames, mode changes, odd names are caught); pushes with the PIN_FIX_DEPLOY_KEY deploy key, which the main ruleset does not exempt.
Gated on Dependabot authoring the PR from this repo.
The pin check now covers every extra and the semantic group (previously unchecked), reads the requirement before any ; marker and keeps the marker on fix, and refuses a forked lock whose entries span several minors.
Both exports are --frozen. A missing PR report fails; a missing base report audits strictly. Push and cron audits on main stay strict.
Verification
make batch-close: 6412 passed, 5 skipped; harness 12 scenarios passed.
New tests each fail with their code removed.
Replayed locally: chore(deps): bump tantivy from 0.26.2 to 0.27.0 #225 through --fix + uv lock --no-build gives the one-line pin change; the stale-base audit passes with 14 ignored, while reintroducing the CVEs still fails; hostile patches are refused by the push gate.
Three causes failed most Dependabot PRs regardless of their content.
- Runtime pins: Dependabot's uv ecosystem widens `~=X.Y.Z` to a range
whatever `versioning-strategy` says. `check_runtime_pins.py --fix`
rewrites offenders to `~=` the locked version, and the new
dependabot-pins workflow applies it to Dependabot PRs and re-locks.
The job that resolves packages holds no secret and runs
`uv lock --no-build`; the push job runs only git with hooks off,
refuses a patch changing anything but pyproject.toml and uv.lock, and
pushes with a deploy key the main ruleset does not exempt.
- The pin check now covers every extra and the `semantic` group, which
users install but nothing checked.
- ruff: the pre-commit hooks run the ruff uv.lock resolves, so a lock
bump can no longer drift from a separate `rev:`. check_ruff_sync.py
is gone.
- pip-audit: on a PR, advisories the base branch already carries are
reported as warnings and skipped, so a new CVE in an untouched
transitive dependency no longer reds every open PR. Push and cron
audits on main stay strict.

Walkthrough
The changes update pull request vulnerability audits, add automatic restoration of widened runtime dependency pins for eligible Dependabot pull requests, and replace the remote Ruff pre-commit hooks with local commands. CI no longer checks Ruff version synchronisation.
The workflow records a base-branch audit report and excludes its vulnerability IDs from the pull request audit. Tests cover findings and a missing report. The security policy describes the audit behaviour.
Runtime dependency pin restoration
Layer / File(s)
Summary
Pin detection and restoration .github/scripts/check_runtime_pins.py, tests/test_a_widened_runtime_pin_is_restored.py
The checker examines project dependencies and optional dependency groups. Its --fix option restores widened specifiers from uv.lock; tests cover replacements, unchanged pins, and missing locked packages.
For eligible Dependabot pull requests, the workflow restores pins, regenerates the lockfile, and can push a patch limited to pyproject.toml and uv.lock. The configuration and security policy describe the workflow.

Summary
Local Ruff hooks and CI check removal .pre-commit-config.yaml, .github/scripts/check_ruff_sync.py, .github/workflows/ci.yml
Pre-commit runs Ruff through local uv run --frozen commands. The Ruff version synchronisation script and its CI step are removed.

Merge Risk: Low · up to aec44
The change should mostly work as intended, with narrow gaps: the PR audit can hide a new finding that shares an advisory ID with one already on the base branch, and the pin-restoration script would strip platform markers from a future marked dependency. Neither is likely today, but both are cheap to fix before merging.

A rabbit checks the pins at dawn, And hops through locks before they’re gone. Base-branch findings meet their match, While Ruff runs local, neat and fast. The workflow nudges pins in place, Then bounds away with files in trace.

⚠️Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.
Do not select a locked version by name alone.
If uv.lock contains two versions of a direct dependency for different platforms, next(...) selects whichever appears first. The resulting ~=X.Y.Z pin can exclude the version required on another supported platform, so uv lock can fail or change that platform’s resolution. Match the applicable resolution markers, or stop with a clear error when the versions cannot share one minor pin. Universal uv lockfiles can contain multiple versions of one package. (docs.astral.sh)

- Around line 38-39: Update the base/PR report handling around `vuln_id` so
findings are compared by package and advisory ID, and fail when the PR
introduces a new package–advisory pair; do not globally suppress an advisory
with `--ignore-vuln` when that would hide a finding for a different package.

- Line 58: Update both `uv export` commands in the security workflow—the base
export and the PR export—to use frozen lockfile resolution, so each audit uses
the checked-in lockfile rather than re-locking.

- The PR audit compares package and advisory pairs (IDs and aliases)
against the base report instead of passing global `--ignore-vuln`
flags, so an advisory shared with a different package still fails.
A missing PR report fails; a missing base report audits strictly.
- Both `uv export` calls are `--frozen`, so each audit reads the
checked-in lock rather than a re-lock.
- The pin check reads the requirement before any `;` marker, so a
correctly pinned marked requirement passes, and `--fix` keeps the
marker.
- `--fix` reads every locked entry for a package: a forked resolution
pins its lowest patch when the entries share one minor, and refuses
when they span several.
check_runtime_pins.py 55-60, forked lock versions (outside the diff): not triggered today (uv.lock has no duplicate package entries), but uv does fork per platform and next() would then pin whichever entry came first. Fixed in 70ef000: pinned() reads every locked entry, pins the lowest patch when they share one minor, and refuses with an error when they span several minors, since no single ~=X.Y.Z covers them. Both cases are tested.
Docstring coverage (30% vs 80%): declined. The repo convention (CLAUDE.md, "Comments and docstrings") is no docstring by default, and a one-line contract where one earns its place. The undocumented functions here are main() entry points, one-line private helpers and test functions, and no test function in the suite carries a docstring.
- `RELEASE` is anchored and admits only final and post-releases: a
locked rc, dev or local version is outside the `~=X.Y.Z` pin it
would produce, so `--fix` refuses instead.
- The base and PR audit reports go to `$RUNNER_TEMP`, so a report
committed in a PR can never stand in for one pip-audit failed to
write.
