fix(auto-approval): extract nested shell substitutions for allowlist - #2068
The allowlist splitter cuts a command into sub-commands with a regex pipeline that cannot see nesting, so a substitution hidden inside a parameter expansion or truncated by nesting never gets matched against the lists and runs on the outer command's approval. #1947 has the two repro one-liners (echo ${x:-$(rm -rf ~/work)} and ls $(foo $(rm -rf /) bar), both auto_approve on main) and the root-cause walkthrough; this PR implements the fix that issue asks for.
What the PR does
Replaces the sequential regex pre-replacement pipeline in src/shared/parse-command.ts with one quote-aware, left-to-right scan that tracks quote state, delimiter depth, and heredoc state in a single pass. shell-quote still tokenizes the masked host text; every extracted substitution payload (nested, inside a ${...} expansion, inside a process substitution, or inside a heredoc with an unquoted delimiter) is re-scanned through the same path and becomes its own segment.
Extends fail-closed: when the scan opens a $(, ${, backtick, <(, or >( and cannot close it, leaves an arithmetic expression ($(( or $[) unclosed, sees a stray ) or } with no opener, a raw NUL byte, or substitution nesting beyond 64 levels, parseCommand returns a parse error and the decision is malformed_command (ask/deny). Unbalanced delimiters inside quoted regions stay parseable; a shell never parses them there.
Scope
Allow/deny matching semantics are unchanged. Extracted segments are judged by the existing rules; the commands.ts changes in this diff are comments only. This is a fix to where the string is cut, not to how a segment is matched.
Substitutions inside double-quoted regions stay opaque to the splitter. That opacity is pre-existing and this PR does not touch it (see follow-ups).
Heredoc bodies under an unquoted delimiter are scanned for substitutions (the shell expands them there); bodies under a quoted delimiter stay literal.
Tests
Targeted suites (src/core/auto-approval, src/shared/__tests__/parse-command.spec.ts): 15 files / 350 tests pass, exit 0, up from 300 on main: 50 new tests covering both repro cases, nested and process substitution, heredoc coverage, and each fail-closed trigger (unclosed $(/${/backtick/<(/>(/arithmetic, stray closer, NUL, depth 65).
Webview consumer: command-parser.spec.ts 32 pass (3 new pins for substitution, process substitution, and the fail-closed opaque case); CommandExecution.spec.tsx 38 pass as the regression floor on the command UI.
check-types: 0 errors. ESLint clean on all touched files. The shared/parse-command.ts suppression entry in src/eslint-suppressions.json is removed (its no-explicit-any count is gone with the rewrite).
Known limitations / follow-ups
Substitutions inside double-quoted regions are not extracted (echo "$(whoami)" stays one opaque segment). Pre-existing, unchanged here; candidate follow-up.
Splitting the remainder of a heredoc opener line (cat <<EOF && evil) is unchanged from main. Pre-existing; candidate follow-up.
A command word around 4 million characters overflows shell-quote's stack and reaches the crude-split fallback, which inlines substitutions instead of extracting them. A probe of that input behaves identically on main and on this branch, so it is recorded as pre-existing rather than touched here.
Shell scope
The splitter parses bash and POSIX-style shell syntax only. The msys/Cygwin bash is the reference shell on the Windows target. Input for other shells is read with the same bash rules. PowerShell script blocks and backtick escapes are documented consequences, pinned by characterization tests. A PowerShell grammar is separate scope.
A )' at depth 0 and a } that matches an open bare { are host text, not errors: bash closes case patterns with ) and accepts balanced braces in ordinary words. A stray } with no opener still fails closed.
The command splitter pre-replaced shell constructs with placeholder
tokens by regex before handing the string to shell-quote. Parameter
expansions were masked before substitution extraction, so the payload
of `echo ${x:-$(rm -rf ~/work)}` never became its own segment, and the
lazy substitution regex cut nested forms at the first close paren, so
`ls $(foo $(rm -rf /) bar)` produced three bogus fragments. In both
shapes the inner command rode the outer command's allowlist approval
(Zoo-Code-Org#1947).
Replace the sequential regex pipeline in parse-command.ts with one
quote-aware, left-to-right scan that tracks quote state, delimiter
depth, and heredoc state in a single pass. shell-quote still
tokenizes the masked host text. Every extracted substitution payload
is re-scanned through the same path, so nested, expansion-embedded,
process-substitution, and heredoc-embedded commands become independent
segments that each match the allow/deny lists under the existing
rules. A heredoc body under an unquoted delimiter is scanned, because
the shell expands substitutions there; a quoted-delimiter body stays
literal.
The scan also fails closed. An expansion or arithmetic delimiter that
was opened but never closed, a stray close delimiter with no opener,
a raw NUL byte, or substitution nesting beyond 64 levels now yields a
parse error, and the decision becomes malformed_command (ask/deny)
instead of an approval resting on a partial decomposition. Unbalanced
delimiters inside quoted regions stay parseable: a shell never parses
them there.
Allow/deny matching semantics are untouched; commands.ts gains
comment updates only. Substitutions inside double-quoted regions
remain opaque to the splitter, as before.
Shell command analysis now detects commands inside command, process, and backtick substitutions, including nested cases.
Malformed syntax—including unclosed expansions, stray delimiters, NUL bytes, and excessive nesting—is reported as malformed instead of being partially parsed.
Heredoc parsing handles line endings, continuations, quoted delimiters, and tab stripping more consistently.
Unbalanced delimiters inside quoted text no longer cause commands to be reported as malformed.
Commands after substitutions are evaluated separately, and malformed substitutions no longer expose trailing content as executable commands.
The shared shell parser now scans nested substitutions and heredocs, extracts inner commands, and reports structural errors. Auto-approval documentation and tests cover evaluation of extracted commands and fail-closed malformed_command decisions.

Explanation
The description clearly explains the issue, implementation, scope, tests, limitations, and linked issue. It does not reproduce the template headings or checklist, but it provides the required review information and is mostly complete.
Full details: Out of Scope Changes check
Explanation
The scanner rewrite and its parser and decision tests implement Issue #1947. The documentation updates define the new fail-closed behavior. The webview tests and |& decision tests verify parser consumers and existing matching semantics. No unrelated product change is shown.
Full details: Security Boundaries
Explanation
No concrete changed security-boundary failure found. The parser now extracts nested command, process, parameter, arithmetic, and unquoted-heredoc substitutions into separate segments, and returns a raw-command parse error for unaccounted structure, NUL bytes, tokenizer failures, and excessive nesting. getCommandDecisionDetailed rejects parse errors before allowlist evaluation, while the approval caller approves only auto_approve. The changed commands.ts contains documentation changes only. Added tests cover the reported nested-substitution and heredoc allowlist bypass cases.
Full details: Persistence Integrity
Explanation
No changed persistence path exists. The PR changes in-memory shell parsing and approval decisions in src/shared/parse-command.ts and src/core/auto-approval/commands.ts, plus tests and an ESLint suppression file. The changed functions return parsed data or decisions and contain no persistence APIs, writes, rollback paths, or persisted defaults.
Full details: Lifecycle Resource Cleanup
Explanation
No changed lifecycle path exists. The production changes are synchronous parsing and decision functions: parseCommand scans text and recursively processes in-memory payloads, while getCommandDecisionDetailed evaluates the returned segments. The changed production files add no listeners, watchers, timers, tasks, subscriptions, promises, streams, workers, or disposable resources, so no leak or duplicate work after cancellation, disposal, or restart is introduced.
Full details: Linked Issues check
Explanation
Issue #1947 requires fail-closed malformed_command handling for an unmatched closing ). The reviewed scanner explicitly treats a depth-0 ) as host text so that case patterns remain valid. The implementation reports stray-closer only for an unmatched }. The added decision tests therefore do not cover the required unmatched-) result. The nested substitutions, parameter expansions, process substitutions, heredocs, matching semantics, and other fail-closed cases are covered by the supplied evidence.
Resolution
Implement context-aware handling for a depth-0 ) so an unmatched closer returns malformed_command without rejecting valid case syntax. Add decision-level tests for an unmatched ) and valid case patterns.
Full details: Regression Evidence
Explanation
The parser change is covered by unit and decision tests, but its changed output reaches the visible CommandPatternSelector through CommandExecution.tsx:72-99,257-264. The PR changes no CommandExecution visual test or snapshots. The existing CommandExecution.spec.tsx mocks CommandPatternSelector, and ThemeSensitiveStatus.visual.fixture.tsx renders the selector directly with fixed patterns. Therefore no focused Playwright component snapshot verifies that nested or parameter-expansion patterns appear in the real CommandExecution surface or show their allowed and denied states.
Resolution
Add a Playwright component visual test for real CommandExecution. Render a nested or parameter-expansion command, expand the selector, verify the inner pattern is visible, and exercise allowed and denied states. Add snapshots for dark, light, high-contrast, and high-contrast-light themes.

Match unquoted heredoc terminators after line continuation.
For cat <<EOF\nEO\\\nF\nrm -rf /\nEOF\n, Bash joins EO\ and F before checking the terminator. Bash then executes rm -rf /. This scanner instead waits for the later EOF and masks rm -rf / as heredoc body text. Apply the unquoted-body continuation rule before terminator matching, and test the resulting approval decision. - unquoted heredoc terminator matching joins backslash-continued physical lines (per-line tab stripping for <<-), so a continued terminator no longer masks the remaining body
- decision pins: bash-executed content is never auto-approved unexamined

main bumped shell-quote from 1.11.0 to 1.12.0, and 1.12 tokenizes `>(` as one operator where 1.11 emitted `>` and `(` separately. parseCommand rebuilds a process substitution's closer placeholder from the token stream, so a `>(...)` glued to a heredoc delimiter now round-trips as `>( a ) >( b )` instead of `> ( a ) > ( b )`. The merge of main brings that lock bump onto this branch.
Re-pin the single expectation that encoded the 1.11 spacing, the "keeps a # after a chained >(...) closer" case in src/shared/__tests__/parse-command.spec.ts. The behavior under test is unchanged: a `#` after a chained closer stays word content instead of starting a comment. Every other expectation in the suite passes unchanged on the merged lock.

Learning: For PR #2068 in Zoo-Code-Org/Zoo-Code, src/shared/parse-command.ts intentionally treats depth-0 `)` as host text to preserve case-pattern parsing, as requested in discussion_r4319968449. Substitutions after that closer must still be extracted. Double-quoted command-substitution opacity is a documented, pre-existing limitation: base 8018cba40 masks the substitution placeholder inside a quote placeholder and restores it without independent evaluation. Do not classify that unchanged limitation as a regression introduced by this PR.

## Test Placement Guidance
- A `Stryker disable` comment states the reason in one sentence. ESLint `max-len` limits it to 300 characters.
A `$((` opener is arithmetic only when its two closing parentheses are
adjacent. When the depth-1 `)` is not immediately followed by another
`)`, bash reads the opener as `$(` plus a subshell group and runs the
group: `$((echo hi) )` prints `hi`. The scanner balanced plain parens
and masked the whole region as arithmetic, so the group's command
stayed invisible to the allow/deny check and `echo $((rm -rf /) )`
auto-approved with `echo` allowed and `rm` denied.
`skipArithmetic` now marks that non-adjacent form, and each `$((`
consumer - the top-level scan, the heredoc-body walk, and the
substitution-frame walk - opens the existing command-substitution
frame instead of masking. The group is extracted as its own segment
and checked against the lists on its own, so the repro above now
asks the user. A converted frame left unclosed fails closed as
`malformed_command` under `command-substitution`; an opener that
never reaches a lone depth-1 closer stays on the arithmetic path,
`$((1+2))`-style arithmetic stays masked, and `$[...]` is unchanged.
Tests: four regression tests (extraction at top level, in a heredoc
body, and through a nested frame, plus the approval decision pin)
fail before the fix and pass after it, and the approval decision for
the repro flips from `auto_approve` to `ask_user`. Six mutants -
erasing each conjunct of the adjacency test, deleting the marker
branch at one of the three consumers, and dropping the `$[` early
return - are each killed by the targeted suite. Containment assertions on
nested-group parses were replaced with exact-array pins taken from
live parser runs, and two error-report assertions now pin the
reported closer kind.

In the opener-line remainder, ${ pushes a frame here but the bytes stay raw in outcome.host, so shell-quote throws "Bad substitution" on cat <<E ${x:-$(zap x)}. Then the parseLine catch fallback (L2006) never recurses into the payloads, and the decision is auto_approve. The prior SHA split this. Should the remainder mask ${...} the way the main loop does, or should that catch fail closed? A regression test would help.
The reason will be displayed to describe this comment to others. Learn more.
If a quote spans a newline on the opener line (cat <<E 'a\nb'; zap x\nhi\nE), endOfLine cuts the remainder at the first newline. bash still runs ; zap x, but the decision here is auto_approve. Would it make sense to fail closed when a quote is still open at remainderEnd?
The reason will be displayed to describe this comment to others. Learn more.
Does any test pin the quote !== "'" exemption? Removing it still passes the suite, and cat <<E 'a\'#x ; rm x then loses the rm x segment. An it.each row for that input would catch it.
The reason will be displayed to describe this comment to others. Learn more.
Dropping &, ;, < or > from the non-start set, or | from the start set, still passes the suite. The start-position case cat <<|x\nb\n|x would then become approvable, though bash rejects it. Could the tests cover each operator at both positions?
The walk over the text after a heredoc delimiter word had two
fail-opens. Raw `${...}` bytes stayed in the host text, so the
tokenizer threw "Bad substitution" on `cat <<E ${x:-$(zap x)}`, and
the failure handler below never re-scanned payloads: the expansion's
inner command stayed unchecked and the command auto-approved with
`cat` allowed. The walk now diverts a top-level `${...}` region out of
the host and gives it the same placeholder the main scan uses, so
substitutions inside the expansion are extracted as their own segments
(`zap x` now costs a prompt) while a plain expansion still restores
verbatim. A quote left open at the end of the opener line carries
across the newline: when it closes on a later line, the live syntax
after its closer was masked as body while bash ran it
(`cat <<E 'a\nb'; zap x\nhi\nE` auto-approved). Such openers now fail
closed as a malformed heredoc; a quote that never closes again stays
acceptable because bash then reads one unterminated word and executes
nothing.
The tokenizer-rejection handler fails closed too. The masked host
text carries no active shell syntax, so a rejection means the scan's
decomposition cannot account for that line. The handler used to fall
back to a crude operator split that restored a substitution's inner
text into its host word without re-scanning, where it could ride the
host word's allowlist match to an approval. A rejection now reports a
`tokenize-failure` error and the raw input comes back as one opaque
token: nothing from a split the tokenizer rejected can be approved in
isolation.
Tests: both fail-opens are pinned at parse level and at decision level
(`ask_user` for the hidden substitution, `malformed_command` for the
carried quote). The single-quote backslash exemption in the remainder
walk gets an it.each row pinning `cat <<E 'a\'#x ; rm x`, and the
delimiter break sets get rows for every operator (`| & ; < >`) at word
start and glued after the delimiter word. The three crude-split
fallback pins become four tokenizer-rejection pins, including a new
hidden-substitution regression. Four hand mutants - never masking the
expansion, erasing the residual-quote guard, dropping the backslash
exemption, and restoring the old fallback - are each killed by the
targeted suite (618 tests).
Reported in PR Zoo-Code-Org#2068 by @edelauna; closes review threads 4368747116,
4368747119, 4368747123 and 4368747128.
Thanks for spotting these. Beyond the review threads, one more path was hardened the same way in this push: the shell-quote failure handler. The masked host text carries no active shell syntax, so a tokenizer rejection means the parser cannot account for that line, yet the handler used to fall back to a crude operator split that never re-scanned substitution payloads - a substitution's inner text could ride its host word's allowlist match to an approval. A rejection now reports tokenize-failure and the whole command fails closed as one opaque token (decision malformed_command). Pinned by the test "never surfaces a substitution hidden behind a tokenizer throw as a segment": echo $(evil) with the tokenizer forced to throw returns the raw input as a single segment instead of a split.

The decision test for `cat <<E ${x:-$(zap x)}` pinned only the prompt
path: with `zap` in neither list, the command hidden in the heredoc
opener costs a prompt. The other two outcomes were untested. The test
now also approves the command when the allowlist covers `zap`
alongside the host: the hidden command is decided on its own
extraction, not on the host word's allowlist match. And it denies the
command when the denylist lists `zap`, asserting `auto_deny` with
`zap x` as the offending command. Test-only; no production behavior
changes.

@DaubnerF I agree. The earlier source inspection and existing repository guidance establish that double-quoted substitution opacity predates #2068. My regression claim remains withdrawn.

The parser splits each line into segments at `&&`, `||`, `;`, `|` and
`&`, so every command is allowlisted on its own. `|&` was missing from
that list: `echo a |& zap x` stayed one segment and auto-approved with
`echo` allowed, although bash also runs `zap x`. `|&` now ends a
segment like `|`, so the command behind it is decided separately and
costs its own prompt.
The guards on the text after a heredoc delimiter word read bytes bash
discards. Bash strips a word-start `#` comment before tokenizing, so
`cat <<EOF # don't` is a valid opener, but the residual-quote guard,
the backslash guard and the payload walk scanned the whole remainder
and refused such openers as malformed. That was a regression against
the behavior before this branch. The opener-line remainder now ends at
the first unquoted word-start `#`, and the guards read only that
prefix; a quote opened before the comment, or a mid-word `#`, still
fails closed.
Tests: the `|&` split is pinned at parse level (`echo a |& zap x` is
two segments) and at decision level (`ask_user`, offending command
`zap x`). The comment skip gets accept rows for `<<EOF # don't`
openers and reject rows for a quote opened before the comment onset
and for a mid-word `#`. The heredoc quote guards gain the missing
coverage: a double-quote opener that reopens on a later line rejects,
one whose quote never closes again parses, and a nested `${a:-${b}}`
region on the opener line yields one host segment.

Suggested by CodeRabbit during PR Zoo-Code-Org#2068 review.
Reject parseError before generating allowlist patterns.
parseCommand returns the raw command with parseError, but both webview consumers ignore that error. A malformed command can therefore produce patterns such as echo or echo "foo, which users can persist through updateSettings. Prefix matching can then auto-approve later valid commands such as echo "foobar".
Core execution still fails closed for the malformed command. Add the parseError guard in both webview consumers.

What this fixes
The allowlist splitter cuts a command into sub-commands with a regex pipeline that cannot see nesting, so a substitution hidden inside a parameter expansion or truncated by nesting never gets matched against the lists and runs on the outer command's approval. #1947 has the two repro one-liners (
echo ${x:-$(rm -rf ~/work)}andls $(foo $(rm -rf /) bar), bothauto_approveonmain) and the root-cause walkthrough; this PR implements the fix that issue asks for. What the PR does
src/shared/parse-command.tswith one quote-aware, left-to-right scan that tracks quote state, delimiter depth, and heredoc state in a single pass.shell-quotestill tokenizes the masked host text; every extracted substitution payload (nested, inside a${...}expansion, inside a process substitution, or inside a heredoc with an unquoted delimiter) is re-scanned through the same path and becomes its own segment.$(,${, backtick,<(, or>(and cannot close it, leaves an arithmetic expression ($((or$[)unclosed, sees a stray)or}with no opener, a raw NUL byte, or substitution nesting beyond 64 levels, parseCommandreturns a parse error and the decision ismalformed_command(ask/deny). Unbalanced delimiters inside quoted regions stay parseable; a shell never parses them there.Scope

The splitter parses bash and POSIX-style shell syntax only. The msys/Cygwin bash is the reference shell on the Windows target. Input for other shells is read with the same bash rules.
