π I'm a senior bioinformatics scientist with 6 years of experience in scRNA-seq and Spatial Transcriptomics analysis.
π¬ I'm interested in better understanding cellular plasticity, particularly in cancer. I'm fascinated by how malignant subpopulations interact with other cells to drive progression, and I'm enthusiastic about finding potential biomarkers that could orient the clinical practice.
π I'm based in Solna (next to Stockholm, Sweden).
- π (NEW) SpaceBlocks
- A Snakemake workflow to streamline single-cell Spatial Transcriptomics analyses. SpaceBlocks is technology-agnostic and currently supports Visium HD and Xenium 5K processing from the raw files.
- I conceptualized the pipeline design, modularity, examples and scripted the code.
- This is, by far, my biggest project up to date.
- Snakemake TCGA survival
- A Snakemake pipeline to perform survival screenings in the 32 TCGA cancer types, ensuring reproducibility and scalability.
- I conceptualized the idea, designed the Snakemake pipeline and scripted the R code.
- cSCC study reproducibility repository
- This repository reproduces end-to-end all the bioinformatics analyses on HTG-seq and GeoMx data from cSCC patients from our recent publication.
- I conceptualized the statistical approach for differential expression, pathway analyses and biomarker discovery. Finally, I made the analyses reproducible end-to-end to ensure our work aligned with the highest scientific standards.
- Upcoming projects
- I am collaborating with 3 research groups in Spain and France, working in rare diseases, neural development and skin cancer.
- Programming/scripting: Python, R, bash.
- Tools: Snakemake, Docker, Nextflow.
- Methods: scRNA-seq, spatial transcriptomics, RNA-seq, proteomics, RPPA, genomic screenings.
