chore(deps): update hono to 4.13.9 for Dependabot alerts

Fixes open Dependabot alerts #8 (GHSA-crvj-82cr-hjcx) and #10 (GHSA-gqvv-2mrq-wpjv) in hono (< 4.13.5).

This only changes the lockfile. hono 4.13.3 → 4.13.9 is re-resolved through pnpm update -r hono. hono is an optional peer (^4.11.4) of @modelcontextprotocol/node@2.0.0 and a transitive dependency of @modelcontextprotocol/sdk (via the root devDependency @modelcontextprotocol/conformance). Both ranges already allow 4.13.9. No package.json changed, and the published agent-bundle keeps @modelcontextprotocol/node external, so this has no changeset.

Alerts #17 and #18 (image-size, GHSA-w3rx-r6r6-pgpr / GHSA-5p2g-fcmc-qvqq) come only from repos/effect/pnpm-lock.yaml (via metro) in the vendored, read-only Effect subtree. That subtree isn't a workspace member and is never installed, so both were dismissed as not_used.

Change-risk review (change-risk-reviewer): safe to merge, and no changeset is needed. The only lockfile changes are hono entries.
