I'd like to try to use CryKey with nanopore data.
I generated bam and iVar variant calls with ONT tools and custom iVar settings, and I used a script from nf-core_tools to convert the iVar tsv to VCF. Is it possible to run QuaID with the iVar variants only, skipping the LoFreq output?
Also, I'm having a little trouble with QuaID. I downloaded downloaded the MSA file: vdb_msa_trimmed_nucl.txt file.
I am unable to run the following command due to missing metadata.tsv file:
python vdb-to-df.py vdb_081123_trimmed_nucl.txt metadata.tsv
Is this file available?
