Okay, did a little testing and I just want to give a rough outline of my experience, though not thoroughly tested. I think the plugin is a great idea and wanted to try it out, but am not sure how I could use it yet. The part that I liked about it was that the comments don't clutter the main text. I use lengthy comments to track missing or incomplete text, for example, but have to switch out of source view to see the current resulting text, which can be a drag sometimes. Also, have a view with all my comments is nice, as comments are often related to each other.
I used an empty sandbox throughout. I may just not be understanding the intent or usage, so forgive me if I am off base.

The difference between resolved and deleted could be made clearer. I can sort of guess that delete deletes all the remnants, while resolved leaves some kind of vestige, e.g. that note in the the side-note-comments folder still has the comment, but it does not indicate that its text was deleted (still in sidebar) or resolved (not in sidebar). Still not sure how resolved supposed to be used.

Editing that backup file does not seem to produce any effect on the view in the sidenote.
-
retyping deleted note text in the sidebar, REINTRODUCES the comment into the note and sidebar function. I didn't see anything implying the comment was "orphaned"
-
if I duplicate the text, it only highlights the first. adding a comment to the copy, but the highlighting is messed up. Duplicate text and multiple comments on duplicated text still is buggy for me.
For example, if in the file, I delete all the text that has a comment, that also still remains in the side-note-comments and the sidebar. Clicking on it in the sidebar goes to the note, but it is not clear what is happening at this stage.

in the sidenote sidebar, double-clicking on a sidenote could do something, like allowing editing. saves an extra step.
-
Personally, it would be smoother if instead of using a modal, one could edit directly in the sidebar, at least when the sidebar is showing.
-
Major overhaul: On problem in comments is that while creating a comment one loses access to the note one is adding the comment to. It would be nice if the modal could be moved out of the way, so that, for example, text from the file itself could be put in. This again leads to the idea that the text in the sidebar be directly editable.
