We are glad to hear someone is interested in running Phoenix.
Unfortunately we do not have a compiled manual. But we can help you build the project and point to the article with further details on the tool and parameters: https://doi.org/10.1016/j.is.2018.07.001

It seems the later changes were not merged to master, so it is better switch to the '2.0.x' branch after cloning repo.
$ git checkout 2.0.x

I have just built the project on a fresh vm, using openjdk-8-jdk and maven. Inside the project folder, just run:
$ mvn package

The resulting package phoenix-2.1.0-SNAPSHOT.jar is in target folder.

The following command you give you the available options:
$ java -jar target/phoenix-2.1.0-SNAPSHOT.jar -h

Example command, writing the diff result (which is a xml document) to a file:
$ java -jar target/phoenix-2.1.0-SNAPSHOT.jar file1.xml file2.xml > result.xml
