Take care of progress code that cannot be tested under karr_lab_build_utils

Submitted issue #202 for python-progressbar, called stderr is closed

If one of the progress bars fixes their handling of stderr, fix our implementation of TestUtilities.test_progress() and TestSimulationEngine.test_progress_bar()

progress_bar doesn't want to address the issue. tests will run but not cause failures if they fail.
