The migrator statuses are not kept in the output.nc. To thoroughly hot start models with migrators, you need to write out the migration, embryo, and larval arrays then translate them to inputs for the model.
Add a flag to write these out from Atlantis then have them read in the entire arrays for the initial conditions.
